Hi,
At the moment there's not method to do that in Mandala Painter 3. Unfortunatelly the program made for painting and less for precise editing. You can only do it manually moving the circles.
By default every _layer_ has the same center as the image center. You can modify the center of the _layer_s individually one by one with the Center tool (under the hand). If you want the same center for to _layer_s after a modification copy the firs _layer_ center then paste to the second one.

Sure,
Make two _layer_s, eg. drop two petals from the symbols palette. Make the division lets say 10 for both. Move them around. Both _layer_ has it's center in the center of the image. Now switch to the center tool and click on the image to several places. You can move the rotation center of the actual _layer_ around.

To center something, you can do it this way: - make the grid visible (ctrl-G) - use the transform tool (the small box icon) to move the petal. If you align the grid lines with the handles of the shape you are moving, the shape should be centered.
